This practical is intended to introduce you to the field of 3D motif recognition in protein structures (note: we are really talking about structures here rather than sequences !).

Using a web-based front-end to the program SPASM, you will learn how to find out if a set of residues that you find interesting (for whatever reason) occurs in a similar spatial constellation in any other known protein structures. Once you know how to use the server, you can play with a bunch of example motifs, or with any that you fancy yourself.

Before you begin with this practical, make sure to check here if you have Rasmol installed and if your browser is configured appropriately !

When you have worked through a set of instructions, clicking the "Next" button at the bottom of the page will take you to the next page. You can go backwards by clicking on the "Previous" button. You can also use the pop-up menu below to go to a specific page directly.
